Summary
Way before Iron man was ever a thing but way after Captain America went into the ice.
Before Fury was the Head of Shield but way after Hydra had crept into the crevices of Shield.
Before Peter Quill was abducted from aliens but after Thanos had started his reign of death that clouded Gamora's world.
Before The Winter Soldier killed Tony's Parents
but after Hank Pym had joined Shield. Before Peter Parker was born but after his parents had just started Shield Academy.
Before Janet Van Dyne sacrificed herself but way after the Ancient One had started to look into the Different Timelines.
In between these events there is a little window of time. A little window where all of these people are still there. To save the Future they are going to have to sort out the past. In more literal ways than one.

Summary
Tony Stark would never describe his relationship with his father as anything other than difficult. So what would possess him to suddenly agree to become the guardian of some random kid from Queens?
Peter Parker lost his parents when he was barely old enough to remember them, leaving him in the care of Uncle Ben and Aunt May. But when tragedy strikes again during the Stark Expo, it's none other than Iron Man himself, his hero, who comes to rescue him.
As the months and years pass, bringing with them new challenges and threats, both Tony and Peter will be forced to come to grips with their troubled pasts, and learn that their greatest strengths come from each other.

Peter fumbled with the phone with numb hands. The sharp ringing could barely be heard over the thundering rain. A voice rang out
"Hello? Spiderman?"
Peter's voice trembled as he spoke.
"You said you knew some lawyers right?"
"Yeah... why?"
Thunder boomed. Peter took a deep breath.
"I need to be emancipated."
"Fuck no."

“I know I said I was up for anything--” he told Hogarth carefully, trying to surreptitiously slide the files back onto her desk.
She slapped a hand on them and pushed them back towards him.
“Mr. Nelson, you are one of the best lawyers on staff, and I am seriously considering the pros and cons of a potential partnership here,” she told him, staring up at him without moving her face or hand. Somehow, the files continued to dig into the meat of his palm.
“--but it turns out,” he valiantly carried on, “I am actually and suddenly extremely busy with the destruction Jessica will cause in approximately twenty minutes, which will have nothing to do with me or any favors or bribes or anything like that—”
(Someone brings Team Red's (and the Punisher's) loved ones back from the dead to torture them for information on their vigilantes. Hogarth coerces Foggy to handle the resulting legal fallout and he is both the worst and best person for the job.)

“We’re in Hell, so what’s it matter?”
Sam sputtered. He looked between Matt and Peter in disbelief. “What is with you people?”
“Matt’s Catholic.” Foggy answered for him.
“I’m just a realist.” Peter said and, in all honestly, felt vindicated that he wasn’t the only one that had come to the Hell conclusion.
Sam didn’t seem happy with those answers, at all.
“Y’all need some professional help.”

“That was a disaster. The press is having a field day.”
“It wasn’t my fault,” Tony defends. “That Spider-Guy never knows when to shut up. He distracted me.”
“Your reputation took a blow,” Pepper tells him. “Which will be fixed, of course. I’ve already set it up.”
“Set what up? What, am I going to make flower arrangements with the elderly?”
Pepper slides a piece of paper towards him. “Try an orphan. His name is Peter Parker. His biggest dream is to meet you. But…” She hesitates.
“But?”
“Apparently he doesn’t talk much. Sometimes not at all. Trauma-related.”
“A smart kid who doesn’t talk? Perfect combination. If only all my employees were like that.”

“Hello, thank you for calling Stark Industries, this is Melissa speaking. How may I help you?”
Panic surges through Morgan’s blood and she grips the phone tighter, because she’s just now realizing she has no idea what she’s going to say. Like, seriously. What do you say? Hi, my name is Morgan Stark, my whole family thinks I'm dead but I'm actually not, I've just been hanging with Spider-Man while they experimented and tortured us and I'd like to go home please?
No. That's crazy. Gotta start somewhere else.

“I’ll be fine,” Peter said.
The doctor raised an eyebrow but didn’t look at him. “Peter, are you Spiderman?”
“Yes.” Peter blinked. “I see your point.”

Inspired by prompt: 'Peter is unmasked on live television, and everyone goes berserk—you've already heard this one but here's the twist—he's wide-eyed, staring into the camera, frightened, but not because of his own safety. The first thing that comes out of his mouth is, "Someone please, please protect my Aunt May." And the entirety of New York cries out simultaneously. Heroes and neighbours and fellow students rain down on the Parker house, ready to defend her.'

“Wait,” says Natasha. “You actually think that—,”

Tony’s face hardens as he says, “What kid.”
“I don’t know, some twelve year old—”
Below him, the kid coughs out, “Fifteen.”
“—Fifteen year old—”
Tony scrubs a hand across his face. “Don’t tell me he’s wearing a dorky shirt with a chemistry pun on it.”
Rhodey frowns. That was oddly specific. Glancing down, he looks at what little he can see of the kid’s shirt—which isn't much since there’s so much blood now, but what could be once called a cartoon joke is printed on it. “Um, yeah?”
“Son of a bitch.”Otherwise known as how Rhodey finds out about how old Peter is, and how badly he needs to beat Tony with a stick.

Summary
On the off chance Tony is out and comes across someone who doesn't recognize him, it's not too out of the ordinary for someone to mistake him and Peter for father and son. It's a mistake that he loves, a mistake that warms his heart. Because as far as he's concerned, Peter is his kid and always will be.
And when he has another kid, a small and tiny baby girl, the mistake keeps happening. People still think Peter is Tony's son.
He just isn't prepared for people to think Morgan is his granddaughter.
